The Canadian picked out the bottom corner from 20-yards after a driving forward run and Shaw tapped in from close range after good work from fellow summer signing and former Everton play, Hayley Raso.
Everton rallied with a series of chances after the break, but City continued to threaten, with Houghton wrapping up the victory when she curled a free-kick into the top corner from 18-yards.
