But City were far from out of the contest, with Phil Foden also causing plenty of problems for the Londoners, forcing Marc Cucurella to clear off the line in the first 45 before forcing Dorde Petrovic into action with a vicious low drive after the break.
The game looked destined for extra time only for Bernardo to step up when it mattered, ghosting in at the far post to tap home after Kevin De Bruyne‘s initial cutback had been parried into his path.
It means Pep Guardiola‘s men will face either Manchester United or Coventry City in the final, which is set to take place on Saturday 25 May.
