Pep Guardiola’s side took the lead in the 30th minute when Josko Gvardiol headed City in front from Kevin De Bruyne’s cross.
Phil Foden was lively throughout after returning to the starting line-up and almost grabbed a second with a low shot that was tipped wide by Andre Onana.
United levelled in the 88th minute when Amad Diallo was fouled in the box by Mathes Nunes with Bruno Fernandes scoring from the penalty spot.
Diallo then pounced on a long ball and just squeezed home a late winner two minutes later.
