The young Blues had struck first in an absorbing derby showpiece with Floyd Samba unleashing a superb 40th minute long-range free kick.
United though hit back to level almost instantly via a Godwill Kukonki header.
After a hard fought second half it looked as if the final was destined for extra time.
However, Heskey conjured up a moment of individual magic on 87 minutes, brilliantly firing home from close range to secure the trophy for Oliver Reiss’s side.
It was no less than the young Blues deserved and represented a fifth FA Youth Cup win overall for the Club.
What happened
For a final that had captured huge interest and anticipation there was a packed crowd at the Joie Stadium to watch the Manchester rivals vie for youth football’s greatest prize.
To add further intrigue, the derby showpiece came almost 40 years to the day since City and United last contested the FA Youth Cup final, with the young Blues emerging victorious back in April 1986.
Both first team managers – Pep Guardiola and Michael Carrick - were also in attendance along with a number of first team players from both the Blues and Red sides of Manchester.
Fittingly, it proved an intense and high-quality contest right from the off with Dante Headley to first to threaten with the full-back’s 15th minute shot gratefully gathered by United keeper Cameron Byrne-Hughes.
Floyd Samba then showed great skill by dancing through three challenges in the heart of the United box before seeing his goal bound shot blocked by a crucial 20th minute effort from Daniel Armer.
Byrne-Headley then did wonders to somehow prevent a Teddie Lamb shot breaking the deadlock on 25 minutes after the City man had latched onto Harrison Miles free-kick and let fly from eight yards out.
City skipper Kaden Braithwaite then earned his spurs on 37 minutes by sliding in to prevent Chidi Obi from opening the scoring after a rapid United counter-attack opened up a fraction of space in the heart of the box.
It felt as if a goal was coming – and two then arrived inside the space of 120 seconds.
It was City who struck first on 40 minutes with the opener arriving in spectacular fashion via a quite sensational Floyd Samba free-kick.
The 17-year-old unleashed a stunning curling effort from 25 yards that sailed past Byrne-Hughes into the top right corner of the net.
However, within two minutes United had drawn level.
Godwill Kukonki restored parity for the visitors by heading home from close range after the centre half rose highest to meet Jim Thwaites’ inviting cross.
An engrossing encounter continued apace after the break with Reigan Heskey unlucky to see a 51st minute slam into the side netting after Ryan McAidoo had launched a lightning break.
City continued to offer a real cutting edge via either flank and a searing Heskey cross just past the hour was met by Teddie Lamb but was a fraction too high.
McAidoo was then desperately unlucky to see his deflected 77th minute effort ricochet back off the bar after another searing run down the right channel.
With time running out it looked as if extra time was looming.
City and Heskey though had other ideas - and the left winger conjured up a moment of individual magic with three minutes left to deservedly restore City’s lead.
Receiving the ball on the left edge of the United box he cut inside before thumping home a sublime finish to the delight of the City fans.
United piled everyone forward in a bid to summon up another leveller but City stood tall to secure the most memorable of victories.

Max Hudson was in goal and shielded by a back four of Dante Headley, Leke Drake, Kaden Braithwaite, and Jake Wain.
Harrison Miles was our holding midfielder with Floyd Samba and Tyrone Samba also in the engine room.
Teddie Lamb was the Blues’ striking focal point with Ryan McAidoo and Reigan Heskey providing the width on either flank.

What’s next
Already Under-18 Premier League North title winners, Oliver Reiss’s side now aim to set the seal on a perfect season when we travel to Chelsea to contest the 2025/26 Under-18 Premier League national final.
Stamford Bridge will play host to the final that will see the U18 North title winners travel to the U18 South title winners.
The game takes place on Friday, May 22 with kick-off scheduled for 19.00 (UK).
